This is indirect sentence…
In indirect sentence will changes into would ...
If this had been written like given below than it would be right
He said, “the effect of rate incresed by us will have to be seen in the context of what is happening”...

Your doubt is correct.
In direct speech , with the sentence in quotes, “will” is correct.
In indirect speech “will” should be changed to “would”
So the statement should read:
He said that the effect of rate increased by us will would have to be seen in the context of what is happening..
